If I wanted to create two different profiles for two different positions on the bike, is there any reason why I can't (or shouldn't) do a set of CD's and a 4-mile OB followed by a second set of CD's and another 4-mile OB? Will iBike2 have a problem with it?

That will work just fine. You can pick the CDs and 4OB you want to use for the first set by deselecting the ones you want to save for the second set. Then save that profile. At that point, you will probably have to download everything over again from the iBike and then select the data you want to use for the second set.

Earlier this spring, I did exactly what Mehmet is asking for. I wanted calibration data for my bike in my upright riding position and for my in-the-drops riding position. So, I did five coastdowns sitting upright and then a four-mile ride sitting upright. I then did five coastdowns in the drops followed by a four-mile ride in the drops. Follow the instructions to make sure you do trip resets at the right points (at the beginning and end of each of the four-mile rides, I believe). Then on your PC you build two profiles each with the coastdowns and the four-mile ride for either the upright or the in-the-drops position. The biggest trick is just making sure you select the right groups of things. I didn't have a problem but did double checked things as I went a long. It's reasonable to see the split between groups of coastdowns as there ought to be a time gap between the two sets. Things worked well for me. For future reference, I saved the .ibcd4m files.

I did the same,
A set of coasts in the drops and a set in the hoods along with the 4 mile O&B for each. However I created profiles for the individual positions plus a combined profile where I included both sets of coasts from the hoods and the drops.
I ride in both and thought this was probably the best compromise.
Just a note is the tilt in the drops was significantly different than the tilt in the hoods following the 4 mil O&B. The cause was my handlebar mount which I since purchased a stem mount. (and these profiles are no longer usable)
